I just purchased my 2003 used Tuffy 1760 and the transom appears rock solid and I want to keep it that way. I plan on removing the motor bolts and the bolts that held on the now gone trolling kicker. My question is what is the absolute best sealant upon reassembly?

Run a bolt through the hole and use over sized washers, water proof silicone the heck out of the washers to form a water tight bond. Apply the nut and tighten. A razor blade will cut the silicone loose if you ever want to re-use the holes in the future.
